Use and algaecide, fungicide and household bleach in regular rotation, not all three at once. Any pool and spa supplier can tell you how much to use for your particular fountain. They need to know the size so they can compute the liquid capacity (gallons) of your 'pool'.

You'd do the same thing you'd do to a swimming pool...buy shock tablets.
Go to your local pool store and pick up a bottle of algaecide and adding a little might help . Also maybe adding a little reg. bleach to your water might help the water . Sounds like it is very stagnent. For some fountains the do have a little filtration system that you can install in your fountain, keeps the water clean.
muriatic acid works good to clean it up. Be careful with this because it will burn your skin if it makes contact. You will see how strong it is when you open the bottle and it smokes.
