Our roof installed our new home roof. Gutter flashings our bowing out now where it overlaps. Is this right?

Provided you have metal flashing it is usually not the overlap that causes that problem but a fastener that is hammered or screwed down farther than others, or maybe it is just a crooked spot in the structure. I can see where thicker flashings like plastic might bow significantly if overlapped.
The metal edging should not cause a leak and there is reallly not anything to worry about. Sometimes roofers will overlap the edging to ensure there will be no water infiltration. This is under the assumption that gutter flashing is the edging of the roof and this is made of a very light weight metal which has a tendancy to expand and contract during extreme heat and cool conditions. This is customary unless the bowing is an extreme cosmetic eyesore, I would not worry about it.
