Ugh! They're SO gross!
Flies usually start up in the kitchen. Getting rid of them takes a little work, but it's nothing you can't whip out in a day.
First, make sure everything is super clean. Take everything off the countertops in the kitchen and clean it all. Then hose down the counters with an anti-bacterial cleaner (I like Clorox Clean Up). Open all the drawers, take the stuff out and make sure you clean out any old crumbs.
Next, deal with pet food. Place a mat under the pets' food and water bowls. The mat will catch any spills and make clean up easier. Make sure you change out the water daily, and only feed your pet as much as it will eat so you don't leave food sitting out.
Always empty the trash at the end of the day. Make it part of your going-to-bed routine.
Now that you've eliminated the places they can hide, you need to keep them out of your house. Make sure all doors and windows have screens. Check all screens to be sure they're in good condition with no holes. Holes can be repaired with a screen repair kit found at hardware or home improvement stores.
If you've got a really bad problem, hang some fly paper for a while. It's disgusting to look at the dead fly bodies stuck to it, but not as disgusting as a live fly body walking on your ice cream. You can also make a fly trap. Simply place food that attracts flies in the bottom of a jar with a lid. Poke a couple of holes in the lid so the flies can enter the trap. After entering the jar, the flies won’t be able to get back out. Try planting basil. Not only does it repel the flies, but you can use it in your salads and to flavor your food. Hanging citrus pomanders, pine boughs or cloves can help repel flies, as will Ziploc gallon bags of water hanging around your doors. You can also try dusting the bottoms of your trash cans with borax, but it can be harmful to pets and children, so I'd be careful with it. (care2com.com)
If all else fails, have a fly-swatting contest with your housemates to see who can kill the most, the biggest, the smallest and the weirdest flies.

My home remedy is a fly swatter - I am sure flypaper would also help.

Keep your doors and windows closed. They also have sprays.
This is really weird but... a lot of restaurants in alabama put a baggie of water with a penny in it above a door - they swear it keeps the flys out...
