Febreeze works on about every smell I can think of....without leaving another smell.
remove the squirrel and any of the decomposed material. The odor should dissepate. If the body decomposed and soaked into some construction materials, you may need to wash with a bleach solution or remove and replace the tainted material.
FWIW, a rotting animal will only smell bad while it's rotting. Once the decomposition is complete the odor goes away.
