If my vinyl liner has calcium buildup on it is it still safe to use the pool?

It's safe, aesthetically unpleasing but totally safe.
Scale build up is caused from having too much calcium hardness in the water. I would venture a guess that your local pool store has had you raise the calcium hardness in your pool at least once and told you some song and dance that the liner will dry without it, will corrode without it, will fall apart without it, etc etc etc.
You can actually remove this by doing a fair amount of dilution draining on the pool. Drain off 3-6" of water, fill it, repeat at least 5 times. Take a sock or the toe end off a pair of pantyhose and put some cyanuric acid (chlorine stabilizer) in them and tie the end off. Make sure the water line is right at the scale build up and scrub the scale with this packet. The acid will not harm you but will help to dissolve the scale back into the water. Since you are using cyanuric acid all you are doing is adding a bit more of this to the water. You can perform this maintenance before doing dilution drains and afterwards to remove as much scale as possible.
If you have hard water in your area that you fill the pool with then you can use a commercial scale locker or scale remover however these are nothing more than acids that will require you to adjust other levels of your pool again after addition.

the calcium won't harm the swimmers... unless it flakes and has sharp edges.
There are chemicals for getting the lime scale out of the pool...
Swimming pools are generally better off if filled with "softened" water. Then you don't have to deal with calcium concentrating due to refilling and evaporation.
