Love this idea for a garden! Try google-ing "plants in the Bible" and you'll get a number of sites that list for you all plants that are mentioned in the scriptures. I would pick plants that remind you of stories in the Bible that are particularly inspiring to you. I have a tamarisk tree that reminds me of a Genesis Bible study I was in (as well as a family beach vacation, where we saw it growing wild).
I believe all of creation speaks of God's majesty, and so flowers I find amazingly beautiful are like a witness/reminder to who He is.
And what a bonus: if you have children that come to your garden, you can tell them the stories and have a live prop (the plants) for your object lesson.
Hanging over my potting bench I have a small metal cross, a funny birdhouse made by my young son and my dad, and my Great Aunt Mag's rusty hand trowel and fork--these items remind me of the most important things in my life--faith and family.

God tells us through Paul in Philippians 4:8-9, "Finally, brethren, whatsoever things are true, whatsoever things are honest, whatsoever things are just, whatsoever things are pure, whatsoever things are lovely, whatsoever things are of good report; if there be any virtue, and if there be any praise, think on these things. Those things, which ye have both learned, and received, and heard, and seen in me, do: and the God of peace shall be with you." So, I would say that you might sprinkle your scripture garden with verses about salvation through Jesus Christ. What could be more pure, lovely, of good report, or more worthy of praise? You might plant some gourds, like the one that God provided for Jonah to help remind you to reflect on that bible narritive. There is a strong salvation message there. I hope these ideas help!
