How do I kill Clover without using chemicals? Is there a "natural" way?

The chemicals to eliminate clover are a 2-4D, MCPP, Dicama mix. The key is to apply the mixture in the fall. Weed control is for the spring. Weed elimination is application in the fall.
Since you want a "non chemical" solution you will need to change the soil, aerate, and change your maintenance.
Clover and Oxalis grow in sweet soils. This means the soil is not acidic. You need to put down a granular acidic.
Both Miricle-Gro, Boyer, and others offer such and additive.
Fert at the recommended rate three to five times per year.
The basic step is to raise the height of your mower!! Notice how the clover and oxalis appear at 1-2" levels. Only appears when the turf is maintained at that level. A classic example is crabgrass. Only comes when in direct sunlight.
Full and proper height turfgrass equals no crabgrass or other weeds. Raise you mower to a three inch height for weekly mowing.
To counter the problem topseed with a mixture of Certified (blue lable) Perenninal Rye, Perennial Blue, and Fine Fescue twice a year. Fertilize with a basic 10-10-10 with minerals in Sept (mid) Nov (Thangsgiving) April (Easter)
and June 1st. A one time chemical spray, not granular, will help you.
The seed mixture above is a bit above norms, however, it contains no weed seed and germination rate above 90%.
The 10-10-10 with minerals is an all organic fertilizer in granular form and cheap as well!! The first number is nitrogen, second pottasium, third is potash. Are there any elements here that are not natural and in any everyday vitamin?
Sorry to bring you such news, however, you will need at least one fall chemical treatment and the remaining steps to take control of you situation. Good Luck.

I have small yard
the "natural" way would be to let them live.. they are green, aren't they?

I can't say that I'm aware of any earth friendly way to deal with clover. Weed-b-gone works great and doesn't kill grasses.
Buy a rabbit they love clover.
