Probably not a good idea. Flagstone is better set on a sand bed so they don't break and are better seated from shifting.

If the existing concrete is sound, there is no need to worry about the flagstones shifting. The only thing you should watch for and try to work around are the existing joints in the concrete. Try not to bridge over these as the flagstone will crack wherever there is a crack below them.
