They sell akind of "bait" that they will eat and take to their colony that will kill them, kind of like ant's do
I have had this problem before in the past. The problem is that carpenter bee's love untreated wood. They will bore it unmercifully until you do something with it.
I use Thompsons waterseal to treat the wood. The Bee's don't care for this stuff. This has seemed to help and I have not had anymore problems since. If you are putting up a new structure, make sure you use pressure treated lumber.
I have read where others just used paint. Just plugging the holes will not work.
