Well Sanding them down and re-staining / sealing them would be. If you just want to cover them up go to home depot or to a craft store like Micheal's and you can get wood staining pens and cover them up with them. If you match the colors right that might just work.

If the scratches are minor lemon oil or furniture polish should help. If they are major I would consult the contractor or installer to see if they will at least share in the cost of repair or replacement. Lowes has woodfiller pencils. You can get them in just about anycolor.
Try liquid gold first. If that doesn't work, hand rub the whole floor (this prevents over laps and too much stain) and polyeurethane the whole thing with a roller. Thinly. About 6 times. Make sure it dries good in between.
