Depends on the size of the gaps, but putty or two part wood filler would be suitable.
Painters mate.. is a flexible filler to use with a decorators gun. touch dry with 20 mins.. but with experience I would wait a full day as it tends to shrink if its a deep fill which will crack any fresh paint work.
There are many fillers in this same format to use with woods in varying shades from pine to dark oak.. any good DIY store will have these in the wood care section

Wood filler is the best to use, if there is spring in the stair treads you may use silicon based filler as this will allow the stair treads to move with out cracking the filler.

Before filling the stair treads you need to check that they are still secure enough, as they may need replacing. If they are solid enough but have 'shakes' (cracks) running through them the best filler to use is shuttering filler. Barnitts or b&q sell it. You mix some the size of a golf ball with some hardener that comes with it, (about the size of a pea) and then fill the shakes. This stuff dries quick so don't dawdle but it will end up drying stronger than the wood itself.
