My sister's boys share a room. My sister is an artist and she painted superhero murals on their walls (batman, superman, spiderman, etc.). It looks amazing. Maybe you could find someone who could do something similar for your boys' room.
Decorate in a transportation theme. Airplanes can hang from the ceiling while trains travel below.
i suggest that if painitng the walls use a paint called herbal tea this lightens up the room a lot and it goes with a lot of other pastels. Get the boys to compromise on the shared space your decorating area and if they cant agree try an look for pictures of both trains an planes and you can get a plain heavy material for cutrains and draw on to it and then get the boys to paint this. its a perfect creation for them to help out in because theyre working as a team and it can stay in the room for a long time it can also be converted into a murial for the wall when they get older and they can show it to their friends kind os like their first renovation for their room. youll be surprised at their ideas
Do a transportation theme with cars, trucks, trains and planes. Just don't use baby or primary colors and your older child and younger child should be happy. Many places sell wallpaper borders that have antique looking designs with old toys and things that would work great fopr you. Or you could choose bedding individually for each child using your colors as a starting point, but letting each child show their individuality. We painted a room half pink and half blue once because both children shared it and wanted different colors. It worked out really nice. it was cute.
Lime green and baby blue, oh my god, do you want your poor boys to grow up with eye tumors? Paint the walls a decent color, get them some models (9 year old) him and dad can put them together and he can display them. The three year old can hang around and "help" when needed.
I would not make to big a deal out of making the room look babyish. You are doing this more for yourself then them. Boys are boys and if you made the room look like a rock they be happy. So if you like what you got, then leave it that way.

The young boy's room we show is equally suitable for some other members of the family. We have seen a boy immensely happy in it and likewise girls in their early teens. In one home it was used for a "paying-guest" and it looked very well indeed in a small suburban house where nothing was more elaborate.
It is in appearance "young" and has no special gender. This is why a boy likes it. Another point in its favor with the boy is that it is not "fussy." like, or in keeping with, the chief pieces of furniture. One small table will be for the telephone; another at the bedside; a third for his smokes, tobacco, cigars and pipes, matches and ashtray. If your man likes his tobacco "just so" get him a humidor. This will keep the tobacco moist.
As to styles of furniture most comfortable for men, we would advise one of those with straight lines and strongly built. It is an easy matter to choose furniture for a man's room if you will ask yourself the question "does this look like a man?"

One thing is get quilt covers that match, they will be able to keep them as they get older because printed characters don't grow with them and you will find yourself having to throw them out or give them away when they tire of them, so a geometrical design or fine stripe will last until they are teenagers without any embarrassment from their mates.keep the characters on cushions as accessories and on their clothes until they grow out of this stage.
