Hi, what's the best thing to use to fill in the gaps of floorboards before I paint them ?

Fillets of wood. Anything else looks artificial.
Before doing this you might want to consider why you want to.

If there are one or two gaps then a flexible sealant would be advisable as it will allow some movement.
go for either caulking which is pliable or string which is also pliable, it has to move with the floor boards.
Paint? PAinT? PAINT?
Your floors must be just plywood. I've just refinished the floors in my home. They're made of Maple. I love the way the polyeurathane brings out the colors of the wood.
If your floors are made of thin slats then they're worth refinishing. If they're 4 foot X 8 foot sheets you should put something on them more than paint. Carpet & pad, wood flooring, vinyl tile or sheet...
If all you can see is a 4 X 8 sheet that's supposed to be the subfloor and something else is supposed to be on top of it.
