I've not had any problems with it in my bathroom.
Although I don't have wainscoting in my bathroom, I can see at least one problem with it. Although it may look nice, I would worry about wood wainscoting holding moisture and warping due to the high humidity from showers and baths in most bathrooms. Maybe an alternative material that is in the plastic or vinyl family could be used instead. On the upside, if you have good ventilation in your bathroom this might not be a problem, so you might go ahead and give it a shot. The worst that could happen is you put it up and don't like it and you have to find an alternative look. Good luck!
We installed beadboard wainscoting in our bathroom and it looks great and is holding up quite nicely. As mentioned above, we stained and sealed it before installing to minimize issues. The gaps do change with huge humidity swings from season to season (as they would in any application), but not noticeably before and after any shower.
In fact, the only real issue we've encountered is that because of the deep grooves, it's hard to clean up errant water & soap spots, especially around the sink.
