Steven B has a lot of good advice. As far as plumbing fixtures goes, I had the best of luck from Ebay stores. We renovated 3 bathrooms and our kitchen, and found that the plumbing fixture stores on Ebay had the best prices, by far. I shopped Home Depot, online plumbing suppliers, local showrooms and found great buys at much lower prices on Ebay. We bought mostly high line bronze fixtures which are very pricey and saved around $500. All are brand new with warranties.
As far as toilets, if you cannot buy wholesale (if you're not a contractor) I found better prices at a local supplier than Home Depot. When the styles change, the suppliers sell their warehoused styles at a great price, better quality than Home Depot, too.

Good luck on the building project. Well, for the most part, Lowes and Home Depot are hard to beat on the bottom line price items. However, you can always check a local electrical or plumbing warehouse. You have to be up front and tell them you don't have a contractors license if you don't. Always check with a trim and door company for prehung doors. They're higher quality and cheaper than Depot or Lowes. Your window contractor might have some ideas there. Same with the trim. Always buy your trim from a respectable trim company. Hope it all goes well for you.
Sometimes if you talk to a local contractor they may tell you where they get their materials. Or talk to a local plumber, electrician etc, They get their stuff somewhere, they might tell you if you ask.
Good luck on the build. Habitat for Humanity has "restore" stores in many areas. This is almost always new stuff--left over from builds and donations--and you can find some real bargains on everything from windows & doors to plumbing fixtures. You have to go with the measurements of what you need and be flexible about what you want. The money they receive from the sales goes back into the organization.
