It probably soaked into your padding. Get some Nature's Miracle at either the pet store or the large discounters. It has natural enzymes that will break down the acid in the animal urine that is causing the smell. Soak the area with it, making certain you are getting it into the padding so you won't "walk up" the smell again later. Leave it sit for a couple of hours. Take a terry towel folded over the area and hop up and down on it. Change the position of the towel to a dry spot as it becomes saturated. You are drawing the liquid up from the padding through the jute backing of the carpet to the surface. You can also load Nature's Miracle into a steam cleaner if you have one or suck up the excess with a wet dry vac to avoid this step. This will remove the odor.

Mix a teaspoon of neutral detergent or non-alkaline detergent (such as a hand dishwashing liquid) with a cup of lukewarm water. Work small amounts of the solution into the pile with your finger. Sponge and flush with water. Sponge again, followed with a vinegar rise of equal parts of white vinegar and water. Then dampen the area and allow it to remain for a few minutes. Sponge as dry as possible. Place a one-half inch layer of dry, absorbent material over the area and weight it down to absorb extra moisture. If the absorbent material becomes wet, replace it. You can get urine remover from the pet store. It really worked on our dog pee on the sofa. You soak what your cleaning with it then leave it to dry thoroughly so that it gets more than just the surface clean. I would reccommend you use that.
