I have used permanent marker to fill in a bleach stain on a cotton sweater. It worked quite well, but did fade a bit over time (just "re-colour" when necessary). If your pants are a synthetic material, this may work differently but I would definitely try it - what do you have to lose? The pants are already ruined.

I agree with snowcat-I have too done this. I even did this with a pair of my daughters black shoes-she scuffed them beyond repair and I took a black Sharpie to them-looked like new! Make sure that you try a little section first to make sure you have the same color of navy...it's ridiculous how many shades of blue there are! Get creative-you can do it!
permanant marker will work best. If you dye over a bleach spot, the spot usually comes out lighter.
If you use permanent marker on the stain, then you will have changed your bleach stain to a permanent marker stain.
