Daniella this is a tough one. The very best way is professionally. There is now a service that cleans and oxygenates carpets to remove the stain AND the odor from cat and dog mistakes. you really should have this done and then, get on top of the training session.
Just because the puppy is cute doesn't mean he won't take discipline. That puppy craves discipline. He needs to know that you are the pack leader, and he needs to know it now. Train him properly and this won't happen again.
