I put all my bowls inside each other and then I have a drawer dedicated to only lids. Hope this helps. Its saves me a lot of headache!

Stack the big 1z @ tha bottom, n tha smallr 1z @ tha top.
I stack by shape and size - all my containers have one shelf in the cupboard. I have a good, shelf-size box that holds all my lids in the next cupboard over. The important thing is to just make sure to put them back away after you use them and not just toss them in.
This is what I have done to mine. I put all the lids on the containers and the small containers are in the bigger containers. Then what didn't fit in side each other I stacked them on top of each other. I have tons of room now.
