I'm not sure of the best way to remove the smell once it's there, but I can tell you how to completely prevent it in the first place.
(I'm sorry to say this, but you may need to start over with brand new shoes, or the stink will transfer from your old shoes to your fresh clean feet becoming a never ending circle of smell. Also, shoes with real leather lining is the best way to stay stink-free. Usually you can buy leather insoles to put in your shoes. You can find these at most shoe repear shops.)

I've tried other foot deodorants, sprays and powders, but they end up smelling funny and poorly masking the odor rather than eliminating it. I prefer The Crystal because it works without smelling like anything at all.
I've been using this method successfully for about 10 years.
Baking soda, Baby powder, Spray deodorant.
Put charcoal in them overnight...also, use spray deodorant on your feet ( recommended by my sons foot doctor )and wear white socks when practical..changing them during the day if feet get sweaty.
put shoe in shoe cabinet.
put a cup of milk in the cabinet as well.

Use either charcoal or baking soda. Both absorb the odors. Or you can spray them with lemon juice, but allow to dry before wearing.

you can use baby powder and it will take the smell away quick and leave good smelling for 5-7 days
